تری هالومتان ها ( THM ) معمولترین محصول فرعی حاصل از کلرزنی به آبهای آشامیدنی هستند وغلظت آنها از دیگر مواد آلاینده بیشتر است. هنگامی که کلربه عنوان گندزدایی کننده درتصفیه آب بکار می رود، دراثرترکیب کلربا مواد آلی موجود در آب تولید تری هالومتان ها یا هالوفرم ها را سبب می شوند. تری هالومتان های اصلی عبارتند از کلروفرم ، برمودی کلرومتان ، دی برموکلرومتان و برموفرم. شواهدی دردست است که این ترکیبات خاصیت سرطان زایی دارند.درسال 1992 مجله امریکایی بهداشت همگانی گزارشی منتشر کرد که یک افزایش بین 15 تا 35 درصدی درانواع بخصوصی ازسرطان برای افرادی که آب کلرزده مصرف می کنند نشان میداد.این گزارش همچنین بیان می کرد که مقدار زیادی از این اثرات ناشی ازدوش گرفتن درآب کلرزده بود. انستیتو ملی سرطان خطرات سرطان را برای مردمی که آب کلرزده مصرف می کنند 93 درصد بالاترازکسانی می داند که آب کلرزده مصرف نمی کنند. اثرات نوشیدن آب کلرزده شده بمدت چند دهه مورد بحث بوده اند. بهرحال بیشتر متخصصان حالا توافق دارند که بعضی ریسکهای قابل ملاحظه مرتبط با مصرف کلرو محصولات فرعی کلرزده شده وجود دارند.کریپتوس پوریدیوم، با کلرزنی از بین نمی رود کریپتوس پوریدیوم تک یاخته انگلی است که درآب رودخانه ها و دریاچه ها به وفور یافت می شود خصوصا دراماکنی که آب با مدفوع و فضولات حیوانات و پرندگان درتماس باشد وارد آب می شود. این انگل باعث ایجاد عفونت درروده انسان شده و بیماری به نام کریپتوس پوریدیوسیس را باعث می شود. این انگل نسبت به روشهای سنتی ضدعفونی آب مانند کلرزنی مقاوم بوده و از بین نخواهد رفت. بهترین راه حذف این انگل، جوشاندن آب است. البته روشهایی نظیراسمزمعکوس نیز می تواند درحذف این انگل از آب موثرباشد. استفاده از اشعه ماوراء بنفش وروش اولترافیلتراسیون UF نیز توصیه می شود.
